A win for Otto Addo’s side at the Stade Olympique Marechal Idriss Deby Itno would have pushed the 2010 World Cup quarter-finalists close to qualification.
However, they will need to win the remaining games against Mali, Central African Republic and Comoros to stand a chance of making it to USA, Canada and Mexico.
The game started on a bright note for the Black Stars after Tottenham Hotspur’s Mohammed Kudus set up Leicester City’s Ayew for the opener.
The four-time African champions dictated pace until the second half when Coach Addo rung the changes.
Christopher Bonsu Bash and Kamaldeen Sulemana came on for Antoine Semenyo and Iñaki Williams respectively with Ibrahim Osman later substituting Mohammed Kudus.
Les Sao’s Celestin Ecua took advantage of the lapse in concentration in Ghana’s midfield as his deflected drive in the 89th minute beat Benjamin Asare in post.
Ghana’s next game will be against the Eagles on Monday.
